Sungai Yamuna sangat tercemar di bagian hilir New Delhi, ibu kota India, yang membuang sekitar 58% limbahnya ke sungai. Menurut Badan Pencemaran Pusat, air tersebut mengandung konsentrasi 1,1 miliar bakteri fecal coliform per 100 mililiter air. Padahal, standar air yang aman dipakai untuk mandi adalah 500 bakteri coliform per 100 mililiter. Selain air yang tercemar, Sungai Yamuna juga memiliki masalah serius untuk urusan sampah plastik. Di Agra, Sungai Yamuna terdampak polusi plastik yang parah. Setelah pelarangan penggunaan plastik sekali pakai pada tahun 2017, penggunaan plastik masih merajalela, hal ini terlihat dari produksi plastik.
